They really had two. The Confederate Army's officer corps consisted of most of the professional officers in the United States Army prior to the war. They resigned their U.S. commissions when their states seceded. Most of the Union officers were comparatively inexperienced and had to learn on the job. The Southern officers had gotten practical experience in warfare during the Mexican War of the 1840s. The other major advantage was that most of the ground war was fought on Southern soil. This allowed the officers to use local civilians to help gather intelligence. They were familiar with the local topography, which gave them a tactical advantage, and they could use that knowledge to deploy along interior lines of communication, allowing them to gather a local superiority with an overall inferior force.
