The provisions of Lincoln's Plan of Reconstruction were incorporated into a peace convention, which the Radical Republicans and the officers of the federal government found too much favourable towards the former Confederate States. In few words they thought that the war had not been fought to end in what it would have meant a virtual recognition of Southern sovereignty.
Abraham Lincoln hoped to accomplish the reconstruction by making all of the southern states agree to every proclamation and every Congressional act put forth. Andrew Johnson modified this plan by not making all of the states comply to this rule.

In 1870 President Hays made a deal to remove federal troops from the southern states. This changed reconstruction and allowed the south to begin the Jim Crow laws that would create segregation and discrimination for another 100 years. Had reconstruction been allowed to continue the southern states may have not developed as they did, but we will never know.
