Lincoln was in the Republican Party (like the majority of the Northern States). However, the Republican Party during Lincoln's time was very different than the Republicans now.

In the charter colonies, the majority of governmental matters were taken care of by the colonists themselves. The American Revolutionary War lasted from 1775 to 1783.
The north was republican, the south was democrat. Prior to the civil war the two parties were actually the same party (Democratic Republicans), and around the time the country split the parties split. The Democrats were proslavery and so the south, the Republicans were anti-slavery and so the north. Abraham Lincoln was the first Republican President. Even though the first half of the 1900s the Democrats were the prosegregation anti-equal rights party, it wasn't until the 1950s and 60s that they changed, now of course they try to pin those things on Republicans.
Yes, for most of his presidency. He initially had large Democratic majorities for his first two years in the White House, but that changed after 1994, when the Republicans gained control of both houses of Congress for the first time since 1954. They remained in the majority for the rest of his presidency and that is why Clinton was successful.
There is only one at a time. The speaker of the house of representatives is chose from the party with the most members. Currently the republicans have a majority of house seats so they were able to choose the speaker.

During much of President Bush's administration, congress was controlled by Republicans. That changed, however, with the 110-111 congress (Jan-04,2007 - Dec-22,2010), at which time, both the house and the senate now had a majority of Democrats. But although Barack Obama had a Democratic congress for the first year and a half of his presidency (Jan 2009 to Nov 2010), that changed in the 2010 midterm elections. Ever since Jan-05, 2011, the 112th congress was divided: it had a majority of Democrats in the Senate and a Republican majority in the House.

For most of the time while Johnson was in office the congress was not even "seated" in 1865. When the congress did get back in session Johnson had already handled many of the problems at that time.
