They had issued the Writs of Assistance because they needed help in the war and didn't have enough funds to get away from the situations they were in. Times were hard, and the Writ of Assistance was the only way that they could make it through the war. The Continental Congress and the things at risk were that they were losing the money and the funds they had saved up.
