In the United States, a 21-gun salute is fired in honor of a national flag, the sovereign or chief of state of a foreign nation, a member of a reigning royal family, and the President, ex-President and President-elect of the United States. It is also fired at noon of the day of the funeral of a President, ex-President, or President-elect.

Since no president has yet committed suicide, the point is moot. In the unlikely event that should happen, there is no reason to think that the protocol would be affected at all. Should we honor a life of service less because its owner chose to end it for some reason?
